Operations Management?

For those of you who run or manage medium to larger size "startups" or businesses, how do you manage your operations? I have been building an operations manual as we have grown significantly however we have been operating very inefficiently. I have been doing most of the ground work in google documents, however if anyone has any recommendations for building manuals and managing operations I am very interested to hear. My main concern is getting everyone on the same page.
